Uploading newer versions

Hello, I just realized that when I upload newer versions, my pages such as the TOS and Privacy pages are overwritten to the default ones, as well as other customization I've made before uploading a newer version.

I was wondering if there is any way to stop this from happening cos I'll have to keep changing it whenever I upload a newer version of Chevereto. Other than not selecting the files that you don't want overwriting, but then again sometimes those files are the ones the updated versions will need.
