I want to update my site to new version of chevereto (3.6.1) need your help because i have modified some files. if i upload all the files then it will replace all modify files?

No, you need to re-do your changes.

So it means all pages i have created and changes in header.php / index.php / any-where upload.php i have to work again on these thing?
