Issue SSL cert to subdomain

I have configured my site with external SFTP storage now, but when I try to issue an SSL cert from cPanel it fails due to to the fact it can't find the /.well-know/acme-challenge/ folder as the A record for the subdomain is pointed at the external storage and not the host, any ideas how to solve this?

When you point a domain to anywhere the party where you configured the DNS zone ends there. Everything is handled by the target machine, not the machine where you configure your records.

I found this from letsencrypt https://certbot.eff.org/#ubuntuxenial-apache is it really that easy?
Certificates are a mystery to me 😵🙄🙂

Yes, it is.

I use ACME (https://github.com/Neilpang/acme.sh) on all of my servers. But you can give - I think so - CertBot a try (https://certbot.eff.org/)
