  2. sFTP storage is empty.

Very odd, but if there's no log and if the system is listing these images is because these weren't removed using the system itself.

Are you using external storage or something like that?
 
Yes, I use an 2nd harddisk as an sFTP storage. Everything is deleted from this harddisk (photos, directories) but the log files are still there.
 
Unless you provide logs or anything more relevant then you are betting on that the problem is the software, which you can't just assume because you don't know.

Also, this is the only report about this.

If you can get me any server or FTP log then I can lookup.
 
is this self hosted or hosted at any dedicated provider? since if you are renting a server with 2 drives, then it could be possible 2nd drive have broken which the provider have done a small maintenance to replace broken one with new drive. So this could be reason why data is missing on 2nd drive.
 
Your logs don't tell anything new, it just say "hey, the file isn't there" which is obvious. Like I said, if the images are on the DB is because Chevereto didn't touched these files.

There's no evidence to sustain a bug here.

Check your hardware.
