Ok, so here is what happened...
I opened the footer.php just to see what it looked like and for some reason it had rewritten itself to this: http://pastebin.com/DpvDQG5m
My only though is that I opened footer.php through coreftp and used notepad as the editor. I opened it and closed it without overwriting the file on server so I still don't quite grasp how it happened.
