Strange bugs after update from 3.6.4 to 3.8.3

Hi!

After manual update I have these strange problems:

(for example)
Menu on the top is not working (except "random" link), embed codes in the bottom is missing, the image resize is not working too.
In the admin area I see empty "Stats" page, etc...
BTW, after trying to uncomment this string "#Options -MultiViews" in .htaccess I have 500 internal server error so this string commented out.
How to fix it?

Did you uploaded the system files right? Are you sure that you don't have any server side cache?
