If i want to implement custom PHP or a JQUERY script across the site how do i do that? Is there a setting for this or do i have to hack the app files?
 
You can use the custom_hooks folder for that. Is inside the theme folder.
 
Also, if want to edit the home page for example, is app/themes/Peafowl/views the right place to edit the files?

Yes, but if you want to fork the default theme you should copy the Peafowl theme as "peafowl-custom" or whatever you want.
