Have ew questions about adding of java script in template

Description of the issue
Hello, first of all wnna say your script is wonderful , really greate one!

Now my questions, i have few java scripts (basically with counters and statistics like www.li.ru)
which must be placed on every page, i really have not found how to do it, i tried to edit in template footer.php, it works but appears ugly line in the bottom, i need it to be placed before </body> teg.. can you please guide me.
Really appreciate your help.
